Short answer: the Charge 6 for battery life, portability and proven sound, the Pulse 6 for the light show and deeper rated bass.
The Charge 6 is the better tested speaker. Independent measurements show a V shaped tuning with boosted bass, recessed mids and bright treble above 2kHz that corrects well with its 7 band app EQ. The Pulse 6 has not been measured yet, so its sound can’t be compared on the same footing.
The Charge 6 lasts twice as long and travels more easily. JBL rates it for 24 hours against the Pulse 6’s 12, it weighs 990g against 1.49kg, it comes with a detachable strap where the Pulse 6 only has its handle, and its USB-C port can charge a phone. The Pulse 6 can’t.
The Pulse 6 is built around its light show. Its 360° lighting runs over the body and an illuminated handle, with 16 themes, a double-tap bedside lamp and a Sunset Mode sleep timer. JBL also rates it lower in the bass, at 42Hz against the Charge 6’s 56Hz (-6dB), and its Bluetooth 6.0 adds LC3 to the SBC and AAC both speakers support.
They share a lot. Both are IP68, mono, have lossless USB-C audio input and link to other JBL speakers over Auracast.
Buy the Charge 6 if you want the longer battery, the power bank, a strap and a speaker whose sound has been measured.
Buy the Pulse 6 if the light show matters to you and you mostly play within reach of a charger.

Older model: the JBL Pulse 5 (rated 3.7/5).
Pros: A 63.8mm woofer on 30W RMS and a 16mm tweeter on 10W RMS, with JBL rating the response down to 42Hz, well below the Pulse 5’s 58Hz. IP68 makes it fully dustproof and submersible, a step up from the Pulse 5’s IP67. The 360° light show now runs over an illuminated carry handle too, with 16 themes, a double-tap bedside lamp and a Sunset Mode sleep timer in the JBL One app. Bluetooth 6.0 with SBC, AAC and LC3, lossless playback over USB-C, and Auracast for stereo pairing or linking PartyBox speakers and PartyLight Sticks.
Cons: No independent measurements or tested reviews have been published yet, so its real bass extension, loudness and tonal balance can’t be compared with ranked speakers. It plays in mono from one woofer and one tweeter, so a single unit gives no stereo separation. Battery life is rated at only 12 hours from its 34Wh pack, charging takes up to 4.5 hours, and the USB-C port can’t charge a phone. There is no strap, only the built-in handle.

Older models: the JBL Charge 5 (ranked lower, rated 4/5), the JBL Charge 4 (ranked lower, rated 3.5/5), the JBL Charge 3 (ranked lower, rated 3.2/5) and the JBL Charge 2 (ranked lower, rated 3.2/5).
Pros: Seems more neutral than the Charge 5. Flatter frequency response through the mids and treble as the Charge 5 was quite rolled off up high. Use this EQ from Joy/Oluv and turn down the lowest bass slider for the best sound quality. Oluv has even more paid EQs specifically for the GG and TL models indoors and outdoors here. IP68 protection, a 7-band app EQ, Auracast, USB-C charging and a power bank output. Measured bass extension of 53Hz (-10dB).
Cons: Still some boosted bass by default. Mids are recessed. Bright above 2kHz. Quite a V shaped frequency response.
