Short answer: both are discontinued, so this only matters if you are buying used. Used, the Minirig 3 is the better pick: it ranks #8 of 164 medium speakers by sound quality (rated 4.3/5), against #80 (rated 3.3/5) for the JBL Flip 5. If you want one new, the Earfun Uboom L ranks #2 at $49.79.

The Minirig 3 is the better-sounding, deeper-bass pick. Modular, can easily attach a subwoofer. Its bass reaches about 53Hz before falling 10dB, against 59Hz for the JBL Flip 5. Alan Ross Reviews measured it at 105dB at full volume, against 92dB for the JBL Flip 5. It is rated for 30 hours of battery against 12 for the JBL Flip 5. The tradeoff: Calls itself splash resistant and has no official water rating.
The JBL Flip 5 is the tougher choice. Compact and light (1.1 lb) with a carry lanyard. It is rated IPX7 against Splash resistant for the Minirig 3. The catch: Boosted upper bass.
Buy the Minirig 3 only if you find one used in good condition; both are discontinued, and it is the better rated of the two. For a new speaker, start with the Earfun Uboom L instead.
