Short answer: both are discontinued, and they are rated the same for sound quality (#25 and #23 of 226 floorstanding speakers). Either one is only an option used, so choose on condition and price. If you want one new, the KEF Reference 5 Meta replaces the KEF Reference 5 and is rated 4.8/5 at $49,999.96.

The case for the KEF Reference 3: The 2014 Reference generation between the KEF Reference 203 and the KEF Reference 3 Meta, a three-way floorstander with a Uni-Q midrange and tweeter, two 6.5” aluminum woofers, aluminum-skinned baffles and flexible port tubes. Watch for: No independent measurements yet, so its tonal balance and directivity can’t be compared with ranked speakers.
The case for the KEF Reference 5: A tall three-way tower with KEF’s Uni-Q array, a 1” aluminium tweeter inside a 5” aluminium midrange, between four 6.5” aluminium woofers, plus interchangeable port tubes to tune the bass to the room. The catch: KEF’s data is not reliable below 200Hz, so it has no preference score; the rating is estimated from it and the KEF Reference 5 Meta that replaced it.
Buy the KEF Reference 3 or the KEF Reference 5, whichever you find used in better condition; both are discontinued. For a new speaker, buy the KEF Reference 5 Meta, which replaces the KEF Reference 5.
About the ratings: neither speaker has been measured yet, so both ratings are estimated from measured siblings and predecessors (likely ranges: KEF Reference 3 4.4 to 4.8; KEF Reference 5 4.3 to 4.9). Treat this verdict as provisional.
